Marketplace facilitators aren’t impacted by customer exemptions 

For transactions made via marketplace facilitators, TaxJar simply reports the tax collected and denotes those sales as Marketplace.

For these integrations, you can set up exempt customers in TaxJar, but you will still need to manually mark each exempt order in TaxJar in order for the Expected Sales Tax Due Report (and AutoFile, if enrolled) to correctly recognize these transactions as exempt.
